But it's a standalone program to play youtube vids, not a flash plugin replacement

Have you mixed in any other repositories for jessie/testing or derivatives? Do you have anything in /etc/X11/xorg.conf or /etc/X11/xorg.conf.d/? At this point I would try a different DM like lightdm or slim.. if it works it works, and you can always switch back if you figure out the root of the problem.
