I want it to start automatically so I put a little script in /etc/init.d/res-fixed.sh pointing to /usr/bin/res-fix and then did sudo update-rc.d res-fixed.sh defaults. The links are make but for some reason it is not fixing my resolution. Any ideas?

Crackers often use tools like acunetix for remote exploits to find vectors. Scan your own system with such tools. If you find a vector dig around and see if anything looks fishy. You cant trust your own system tools on that box since a rootkit *unlikely* will lie to you.
